The frequency of checkpoints matters. It is reasonable to believe that human institutions are appropriate to build a consensus over long periods of time but not over short periods. Bitcoin's checkpoints do taint its status as decentralized, but there is a large difference between agreeing on a 6 month old event over a period of months and agreeing on a checkpoint every hour or so.
